World's largest release of comprehensive human cancer genome data helps speed discoveries

To speed progress against cancer and other diseases, the St. Jude Children's Research Hospital ? Washington University Pediatric Cancer Genome Project today announced the largest-ever release of comprehensive human cancer genome data for free access by the global scientific community. The amount of information released more than doubles the volume of high-coverage, whole genome data currently available from all human genome sources combined. This information is valuable not just to cancer researchers, but also to scientists studying almost any disease.

The release of this data was announced as a part of a perspective published in Nature Genetics online May 29.

The 520 genome sequences released today are matched sets of normal and tumor tissue samples from 260 pediatric cancer patients. The Pediatric Cancer Genome Project is expected to sequence more than 1,200 genomes by year's end. Each sample is sequenced at a quality control level known as 30-fold coverage, ensuring maximum accuracy. St. Jude researchers are analyzing the genomic sequences to determine the differences between each child's normal and cancerous cells to pinpoint the causes of more than a half-dozen of the most deadly childhood cancers, an effort which has already produced a number of key discoveries reported in top scientific journals.

"This effort has generated more discoveries than we thought possible," said James Downing, M.D., St. Jude scientific director who leads the project at St. Jude. "We want to make this information available to the broader scientific community so that, collectively, we can explore new treatment options for these children. By sharing the information even before we analyze it ourselves, we're hoping that other researchers can use this rich resource for insights into many other types of diseases in children and adults."

Launched in early 2010, the Pediatric Cancer Genome Project is the world's largest effort and investment to date to understand the genetic origins of childhood cancers. The three-year project will cost an estimated $65 million. St. Jude is covering $55 million of the cost, including a $20 million commitment from Kay Jewelers, a long-standing partner of St. Jude. This is the first major privately funded human genome sequencing project to share its data as soon as it becomes available. To date, this type of open access has largely been restricted to government-funded efforts. Non-government efforts are typically treated as proprietary.

"Setting this precedent reflects a commitment to freely sharing information that has been a hallmark of St. Jude since we opened our doors 50 years ago," said Dr. William Evans, St. Jude director and CEO. "The Pediatric Cancer Genome Project is a one-of-a-kind effort, so the information has the potential to accelerate disease research worldwide."

Researchers worldwide will be able to access the sequence data via the Web-based European Genome-Phenome Archive, which provides large datasets for free access by researchers on request: www.ebi.ac.uk/ega/organisations/EGAO00000000046.

While most cancer genome initiatives focus only on genes, which make up a small portion of the genome, the Pediatric Cancer Genome Project researchers have taken a different approach. They are sequencing the entire genome ? all the DNA ? in each patient's tumor. This provides a richer, more complete picture of the DNA changes underlying the development and progression of each patient's disease.

"This approach has been more valuable that anyone could have predicted," says Richard K. Wilson, Ph.D., director of The Genome Institute at Washington University School of Medicine in St. Louis. "We have identified unusual, 'cryptic' changes in many patients' cancer cells that we would not have found using other methods. We are pleased to be able to share this data with the research community in hopes that others can build upon our initial discoveries."

The Pediatric Cancer Genome Project has already yielded significant insights into aggressive childhood cancers of the retina, brainstem and blood published in leading international scientific journals. Project researchers working on the eye tumor retinoblastoma discovered clues to the tumor's rapid development that enabled them identify a promising new anti-cancer agent. Investigators studying a deadly childhood leukemia known as early T-precursor acute lymphoblastic leukemia (ETP-ALL) found unexpected genetic alterations that could change diagnosis and treatment for patients with this disease. Efforts to understand the genetic changes underlying a brainstem tumor called diffuse intrinsic pontine glioma (DIPG) found that a startling 78 percent of the tumors carried changes in two genes not previously tied to cancer. Most recently, project researchers identified a gene mutation associated with a chronic and often fatal form of neuroblastoma?a discovery that provides the first clue about the genetic basis of the long-recognized but poorly understood link between treatment outcome and age at diagnosis.

"These findings would not have been possible without the Pediatric Cancer Genome Project," said Downing. He said these results offer new strategies for finding and treating these high-risk cancers. The project has also demonstrated the marked differences between pediatric and adult cancers, underscoring the importance of developing therapies specifically for childhood cancers.

Aggressive efforts to control blood pressure in people with diabetes may be leading to overtreatment with blood pressure drugs in some patients, a new study suggests.

Researchers examined data from nearly 1 million diabetes patients treated at Veterans Affairs health facilities across the United States and found that as many as 82 percent were receiving treatment to keep their blood pressure under control.

However, more than 8 percent of patients were possibly being overtreated to control their blood pressure, and 6 percent were not being treated as aggressively as they could be, the study found.

The findings, published online May 28 in the journal Archives of Internal Medicine, suggest that the current one-size-fits-all method of blood pressure control needs to be reconsidered, the researchers said.

This personalized approach should be possible with the help of electronic health records, which can combine blood pressure, prescription and other health data on patients individual risks such as heart disease or balance problems, the study authors explained in a University of Michigan Health System news release.

Appropriately treating blood pressure in people with diabetes is extremely important, and good blood pressure control should still be the goal to reduce risk of heart attack, stroke and other conditions, first author Dr. Eve Kerr, director of the Center for Clinical Management Research at the VA Ann Arbor Healthcare System and a professor of internal medicine at the University of Michigan Medical School, said in the news release.

But just treating to a blood pressure target in all patients may result in overtreating and harming some patients because their blood pressures actually fall too low, she added. We need to find better ways to measure and incentivize appropriate blood pressure management to make sure that patients who need aggressive treatment are getting it, and to decrease the rate of inappropriate overtreatment.

Worthington Civic Center Upgrades Completed

Worthington-West Franklin Joint Parks and Recreation Authority Chairman Bill Hodak walks across a new gymansium floor in the Worthington Civic Center last week. The floor was replaced thanks to community donations and a match donation from Rosebud Mining.

Donors who gave toward two Worthington Civic Center upgrades last year can now see the results.

The civic center?s gymnasium floor has been repaired and the parking lot repaved after a community fundraiser orchestrated by the Worthington-West Franklin Joint Parks and Recreation Authority netted $40,000. Rosebud Mining agreed to match $20,000 if the community donated the other half, which the organization raised in eight months.

The final contribution was received in December 2011.

With the library next door and a little league field close-by, patrons will now be able to park without risking vehicle damage. Authority Chairman Bill Hodak was elated with the paving work performed by White?s Paving of Worthington, of which included extra sealant

?We were really impressed, really surprised that they did this much,? Hodak said.

Owner Fred White said the company donated two loads of asphalt and will line-stripe it this summer, worth at least $4,500. His 17-member crew took an extra day in May to do the repairs.

?We donated that to do a better job,? White said. ?We were just supposed to do base repair and fix some of the worst spots. Well, we fixed them, scratch-coated and leveled it out a bit more with paving so we could tar-and-chip it so it would be a lot smoother.?

The lot was tar-and-chipped last weekend.

Wood Floor Technicians performed the indoor repairs to the gymnasium floor, something Hodak said was a long-time coming.

?It has been a long time ? no one knows when it was done last,? Hodak said.

Armstrong Community Theatre Director Paul Wright was in the refurbished auditorium for the first time before April?s dinner theatre production of ?Murder at Caf? Noir and was also impressed by the work performed.

?The floor looks wonderful ? you walk into this room and don?t even know the trim is missing because your eyes are on the floor,? Wright said. ?Those people that have been in this room before and seen the floor will be shocked when they come in here.?

Young?s Flooring of Ford City installed new carpeting along the walls, and the Worthington Lions Club ? led by John Good ? volunteered to paint the remainder.

Hodak said a basketball hoop will also be installed in the gymnasium for recreational sports.

The parking lot was also repaved thanks to White's Paving in Worthington. Initially, only troublesome spots in the lot were to be fixed, but the company donated labor and material to fix up the rest.

India seeks stronger Myanmar ties as PM visits

SITTWE, Myanmar (Reuters) - In northwest Myanmar, where the Kaladan River flows out into the Bay of Bengal, the two giant arms of a half-built wharf enfold the estuarine mud with steel and concrete.

Their embrace is fraternal - Myanmar's giant neighbor India is funding the new port in Sittwe, the capital of Rakhine State - but also strategic.

The port is part of a $214-million river and road network that will carve a trade route into India's landlocked northeast and underscore New Delhi's determination to capitalize on Myanmar's growing importance at Asia's crossroads.

Manmohan Singh will seek to bolster ties this week during the first visit by an Indian prime minister to Myanmar in 25 years. His official agenda includes road, rail, waterways and air links, says India's foreign ministry.

Unofficially, he must also overcome a history of bad blood with Myanmar, where Indian investments are already dwarfed by regional rival China.

The visit follows a year of dramatic reforms in which Myanmar has pulled back from China's powerful economic and political orbit and won a suspension of U.S. and European sanctions.

President Thein Sein's government has held peace talks with ethnic minority rebels, relaxed strict media censorship, allowed trade unions and protests and held a by-election dominated by Nobel Peace Prize laureate Aung San Suu Kyi's opposition party.

As Myanmar emerges from decades of isolation, trade between the countries is already swelling. Myanmar's government expects two-way trade with India to nearly double in two years to $2 billion, from $1.4 billion in the year to March 30, a figure that was nearly 30 percent higher from the previous year, according to Myanmar's Ministry of Commerce.

India should be a natural partner, with ties stretching back to the ancient Buddhist emperor Ashoka and, more recently, a shared experience of British colonialism and World War Two.

But its business interests in the former Burma have been "few and far between" since the mass expulsion of Indian merchants after the military seized power in 1962, says Thant Myint-U, author of "Where China Meets India: Burma and the New Crossroads of Asia".

"Many in India remember all too well that this was the country that nationalized Indian businesses and expelled hundreds of thousands of ethnic Indians with literally nothing more than the shirts on their backs," he said.

One hopeful symbol of improved ties is Sittwe.

The two countries formally agreed on the so-called Kaladan Multimodal Transit Transport Project in April 2008, just seven months after Myanmar's military junta crushed nationwide pro-democracy protests led by Buddhist monks.

Work began on Sittwe port in September 2010, shortly before the former military junta held a rigged election that brought to power a quasi-civilian but surprisingly reformist government.

Indian conglomerate Essar Group is building the port on 70,000 square meters (753,000 sq ft) of landfill in Sittwe's centre. It should be ready in two years, says Myanmar's Commerce Ministry, accommodating ships from the Indian city of Kolkata, a 539-km (334 mile) voyage away across the Bay of Bengal, and handling up to 500,000 tonnes a year.

From Sittwe, ships will sail up the Kaladan River to the town of Paletwa, where Essar will build a second, smaller port. A 122-km (76-mile) highway will connect Paletwa to the Indian state of Mizoram. The two ports and dredge work will cost $74 million. The highway will cost $140 million.

STRATEGIC SIGNIFICANCE

India is already Myanmar's third-biggest export market after Thailand and China. But Thant Myint-U plays down Myanmar's economic importance to India. "Myanmar is extremely important for India's northeast, but because the northeast itself rarely gets Delhi's attention, that in itself doesn't count for much."

However, New Delhi is acutely aware of Myanmar's strategic significance "because of China's increasing economic presence and anxiety about a possible future Chinese presence on the Bay of Bengal", he says.

Not far south of Sittwe, Chinese money is funding a bigger port and special economic zone in Kyaukphyu, a coastal town where Myanmar-China pipelines reach the Bay of Bengal, creating a passage from western China to South and Southeast Asia and allowing shipments of fuel and natural resources to avoid the Malacca Strait.

An Essar company official said "communication problems" had been a headache during the project, with Myanmar officials slow to provide information and language issues also a hurdle. The company, however, would consider further projects in the country, given they had already worked there.

"Business is all about relationships, and we have been meeting the right people," the official said.

A delegation of Indian business officials will join the prime minister on his visit, said an Indian Foreign Ministry official, adding that India was looking at setting up a special economic zone.

Myanmar opposition leader Aung San Suu Kyi was once lionised by New Delhi, which gave her the prestigious Jawaharlal Nehru Award in 1993 and Myanmar's dictatorship the cold shoulder.

But with growing investment in Myanmar by regional rival China, the world's biggest democracy has forged closer ties, inviting former dictator Senior General Than Shwe on an official state visit to India in 2004.

Three years later, after he presided over a violent crackdown on pro-democracy protests led by Buddhist monks, India was widely criticized for its muted response amid international outrage.

When finished, the train will be able chug along existing tracks at speeds up to 130 miles per hour without contributing to the greenhouse gas pollution blamed for global warming.

?Computer simulations already show that the locomotive is about as powerful as two modern passenger diesel locomotives,? Davidson Ward, president of the Coalition for Sustainable Rail, told me Thursday.

?But it will burn carbon neutral fuel.?

The biocoal is based on a so-called torrefaction process pioneered at the University of Minnesota in Duluth. To make it, woody material ? in this case trees ? are heated in the absence of oxygen. The resulting flaky matter is then rammed together under high pressure to create coal-like bricks.

Biocoal has the same energy density as regular coal, but is cleaner burning, and since trees (the fuel source) sequester carbon as they grow, the system is considered carbon neutral, according to Ward.

The heat used to process the fuel comes from biogas, which makes the process 94 to 96 percent thermally efficient, he said.

?So you actually do have something that is as close to carbon neutral as possible,? he noted.

The biocoal will be used to power a 1937 steam locomotive that is being upgraded with a more efficient fire box, boiler and other parts ? though using the same design principles as a traditional steam locomotive.

?It is kind of like the windmill,? Ward said. ?Windmills are very old inventions, but you can modernize it and make it more efficient and apply it today.?

With sufficient funding, the team expects their made-over train to light up the rails sometime in the next two to six years.?

The train will be classified as "higher-speed," which means it can travel on the same rail network as Amtrak and freight trains.?

Rails for high-speed trains, which go 150 to 220 miles per hour, require more specialized tracks.

Today, most higher-speed passenger trains are diesel-electric locomotives, which generate their peak horsepower at low speeds ? about 25 miles per hour. Steam locomotives, by contrast, get their peak horsepower at higher speeds ? about 40 miles per hour.

"Initial computer simulations suggest that the CSR's modern steam engine will significantly out-accelerate a modern diesel-electric locomotive to 110 mph," according to the coalition's website.?

In addition to trains, the steam engine technology can be used to create ?self-contained energy generation units? that could be shipped to the developing world, including the torrifier.

And since these units are based on age-old steam engine technology, they won?t require high-tech skills to perform routine maintenance or fix broken parts.?

The train itself, which Ward?s organization acquired from a museum in Kansas, is considered a proof-principle project. If all goes according to plan, they might build a new steam locomotive from scratch, which will have some modern looks.

For example, ?no cowcatcher,? Ward said. ?You don?t need a cowcatcher today unless you are a 'Back to the Future' fan.?

A new study finds that transplanting embryonic cells into adult mouse spinal cord can alleviate persistent pain. The research, published by Cell Press in the May 24th issue of the journal Neuron, suggests that reduced pain results from successful integration of the embryonic cells into the host spinal cord. The findings open avenues for clinical strategies aimed not just at treating the symptoms of chronic debilitating pain, but correcting the underlying disease pathology.

There are two major classes of chronic pain: inflammatory pain that results from injury to tissue, such as muscle and bone, and neuropathic pain from injury to nerves, for example, in the limbs or face. Damage to nerves can occur after physical trauma and from chemotherapy drugs. With neuropathic pain, the pain occurs in the absence of stimulation, and there is hypersensitivity and exacerbated pain to stimuli that would not normally cause pain. Neuropathic pain is thought to involve the loss of inhibitory neurons that release the chemical GABA, which is an inhibitory neurotransmitter that controls the excitability of neurons, including neurons that transmit pain information.

"Pharmacological approaches to managing neuropathic pain enhance GABA-mediated inhibition. However, some patients do not respond to these therapies and there are significant adverse side effects," explains senior study author, Dr. Allan Basbaum from the University of California, San Francisco. "Therefore, new therapeutic approaches for neuropathic pain are essential." Dr. Basbaum and colleagues explored whether replacement of the damaged inhibitory neurons might be useful for reducing neuropathic pain.

The researchers transplanted immature GABA neurons from mouse fetal brain into the spinal cord of mice with nerve injury-induced pain, a model for human neuropathic pain. The transplanted cells not only survived, but made connections with appropriate targets and integrated into the host spinal cord circuitry. This resulted in an almost complete reversal of the mechanical hypersensitivity generated in a nerve injury model of neuropathic pain. In contrast, the transplant procedure was not effective at reducing pain in a mouse model of inflammatory pain, which is induced by tissue injury.

Taken together, the findings have exciting implications for a cell-based treatment of neuropathic pain in humans. "Our strategy not only ameliorates the symptoms of neuropathic pain but, importantly, is also potentially disease modifying," concludes Dr. Basbaum. "It is worth considering whether transplants such as these might have clinical utility in humans, a great advantage being that the adverse side effects associated with drug administration can be avoided."

Library of Congress taps 25 sounds for registry

WASHINGTON (AP) ? From rare audio interviews of former slaves to recordings by Donna Summer and the Grateful Dead, 25 sounds that shaped the American cultural landscape are being inducted into the National Recording Registry.

Summer's 1977 hit "I Feel Love" is joining the Grateful Dead's famous 1977 Barton Hall concert as sounds of cultural significance, among 25 additions that are being announced Wednesday by the Library of Congress as part of its registry.

The world's largest library has chosen a diverse array of songs and sounds from history to retain for permanent preservation in the National Recording Registry. Among the new choices this year are Dolly Parton's "Coat of Many Colors," Prince's "Purple Rain" and more.

Some selections are truly historic and rarely heard. They include the only known audio of former American slaves who were interviewed in the 1930s, including one participant who had worked for Confederate President Jefferson Davis. There's also a cylinder from a talking doll created by Thomas Edison in 1888 that is the earliest known commercial sound recording. It was considered unplayable until last year, after new digital mapping tools were used to reveal its sound of a woman singing "Twinkle, Twinkle Little Star."

The library also is saving Leonard Bernstein's conducting debut with the New York Philharmonic in 1943 and "A Charlie Brown Christmas" by the Vince Guaraldi Trio from 1970, which introduced millions of people to jazz through the TV soundtrack.

"America's sound heritage is an important part of the nation's history and culture, and this year's selections reflect the diversity and creativity of the American experience," said Librarian of Congress James Billington, in announcing his final selections.

Though Summer died last week of cancer, her hit single was selected for the sound registry weeks ago, said Matt Barton, the library's curator of recorded sound. Summer had many hits, but "I Feel Love" rose to the top because it was a breakthrough that would change club music for years to come, according to the library's citation.

"From the first time you heard it, it was just, 'Wow, this is very different,'" Barton said. "We hadn't heard this before. It was enormously influential."

The registry includes early sounds from hip-hop with Sugarhill Gang's "Rapper's Delight" from 1979 that is credited with launching a genre and inspiring future artists.

Funk will have its place in the sound history collection with Parliament's "Mothership Connection" from 1975 with George Clinton's "Ain't nothin' but a party, y'all" on the title track.

Blues singer Bo Diddley is being inducted to the sound registry, too, with "Bo Diddley" and "I'm a Man."

For Mickey Hart of the Grateful Dead, Diddley's sound was some of the first beats he learned as a little boy, he told The Associated Press. So he was thrilled that sounds of the Dead were being preserved at the same time.

Hart had a hand in helping create the sound registry, pushing for a law in Congress in 2000. He said he didn't lobby for his own music to be included this year, though he was letting other "lads" in the band know about the honor.

Their music will be represented with the 1977 Barton Hall concert at Cornell University, which has been cited as one of their best performances ever. The recording was hailed for its sound quality.

"The Grateful Dead just touched a nerve, and it's still relevant in many ways today," Hart told the AP. "It's American-based music, but the combination of it, I guess, was the chemical that ignited, the energy that ignited the spirit of the people for many generations."

One key choice they made was to allow fans to record their concerts live, rather than hiring guards to take away recorders. That helped build an army of "Dead heads," Hart said, because they could all take the experience they had paid for with them. And every concert was always different.

Hart said he is impressed with his fellow inductees in the library collection.

"These are not just songs," he said. "These are talking books ? thousands of years of evolutions of cultures are in this music. It represents something even greater, the hopes, the dreams ... the joy, everything it takes to make up a people are embedded in this music."
